The Combined Counties Premier Division team were the better of the two sides and thoroughly deserved to go through to the semi-finals.
Windsor took the lead from the penalty spot after 23 minutes through Rob Lazarczuk after Harry Pearse was brought down by Callum Whitty.
George Gould gave Mick Woodham's men a two goal advantage shortly after the hour mark.
The Moles were caught on the break and Gould latched onto a lovely ball over the top and he tapped it in past Dan Weait.
